The protagonist, Masaru, is a second year Junior High student, and is undefeated in battle. Although his skills with personal computers and technology are lacking, his father (now missing) is the leading authority on "Digital World" research. He meets the Digital Monster Agumon, who has escaped from DATS (Digital Accident Tactics Squad), a secret government organization. Despite terrible first impressions, the two become best friends by talking with their "fists". With the other members of DATS, Masaru and Agumon work to investigate various incidents involving the Digital World and Digital Monsters, to try and get to the bottom of things.

故事发生背景略微是在未来了。网络世界「Digimon World」和「Digital Monster」的存在被确认下来。数码世界和数码兽研究的第一人·大门 英(だいもんすぐる)，开始努力探知数码兽的生态，然而通过研究，得知其中有少数的恶性数码兽存在。因此政府为了对数码兽采取对策，设立了「数码世界特别搜查部队·DATS（Digital Accident Tactics Squad）」。大门教授的独生子大门 大(まさる)被物色为DATS的队员，与托马和淑乃(よしの)组成了3人小组，共同对抗恶性数码兽！
